Unanswered Lore Questions in the Pokémon Mystery Dungeon series.

Humans

What happened to humans in the Pokémon world?

Friend Area descriptions explain humans used to be in the Pokémon world, and seem to imply that something happened to humans. Everything mentioning humans is "long ago", implying they were there in the past.

Decrepit Lab
"An abandoned lab built by humans long ago. Left to fall into disrepair, it is now home to Pokémon."
Ancient Relic
"The remains of a long-forgotten civilization. Prehistoric Pokémon are said to have lived here in ancient times."
Power Plant
"Machinery still runs in this long-deserted power plant. Electric-type Pokémon like to gather here."
Treasure Sea
"It is said that on its floor lie treasures of pirate ships sunken long ago."

Pokémon implied to be created or enhanched by humans (Porygon, Porygon2, Porygon-Z, Mewtwo, Genesect) are present in the Pokémon world.

A Nintendo Power issue explains humans and trainers don't exist in the Pokémon world, but the in-game text explains that humans at least used to exist. In Rescue Team DX, the Hero seems confused when Gardvoir mentions trainers. However, in a Nintendo Power issue, they refer to the hero as an Apprentice Trainer before they became a Pokémon.

The hero in Explorers of Time, Darkness and Sky is a human from the future in the Pokémon world who turned into a Pokémon after during time travel, meaning that there was at least one human in the future. This seems to imply that, although extremely rare, humans in human form may still be found in the Pokémon world.

At the beginning of Gates to Infinity, the partner says "Humans don't exist anywhere except in fairy tales, or that's what I always thought".

In Pokémon Super Mystery Dungeon, chapter 5, "Harmony Scarves", Pancham says "Nobody's ever seen a real human! They only exists in kids' stories!". Principal Simipour, who wasn't too far away, interrupts their conversation and adds: "Sometimes the most unbelievable things... are the things yu should most believe in" and "Perhaps (hero)'s story is not true. But who are we to say? And what if...it is not a lie? Sometimes unbelievable things do happen... And because they do, living in this world proves endlessly entertaining. ♪ Not that I have any idea what kind of tales (hero) may have been telling! Haha!"

When were fossil Pokémon revived?

In Pokémon Super Mystery Dungeon Ominyte mentions it was revived from an ancient fossil. In Kabuto Feels Young Again! Kabuto, one of the "oldest residents", feels young after hearing Relicanth's story from 100,000,000 years ago. Is this because Kabuto was ressurected from a fossil "a long time ago", like Ominyte?

Rescue Team

Did Gengar come from the human world?

Gardevoir explains Gengar used to be her trainer. It's revealed by Ninetales that Gengar was the trainer who pulled their tail in The Legend of Ninetales. Gengar fled and Gardevoir sacrificed herself to take the curse. Gengar became a Pokémon anyway. In Ginji's Rescue Team, It's said that the Human Ninetales cursed would be reincarnated 1,000 years in the future and destroy the world.

What was Gengar's name as a human?

What name did he go by before he became a Gengar?

Did Gengar Die?

In Ginji's Rescue Team part 6, Gengar shields Ginji from Groudon's attack.[1] After that point, he's not seen in the rest of the story. He's presumed dead.

Explorers

Who asks personality test questions at the start of the game?

The hero accidentally turned into a Pokémon while time traveling, but the game still has a personality test.

How many Time Gears are there?

Grovyle collects five Time Gears to bring to Temporal Tower to restore time. The location of one of those Time Gears is not shown. The exact locations of four Time Gears are shown in Explorers of Time and Darkness, plus a fifth one in Explorers of Sky. A Time Gear is alleged to exist in a volcanic area.

The partner, near the start of the story, says "I've even heard that there is a hidden altar inside a volcano" in reference to Time Gears while a picture of said location is shown. This is also seen on the Explorers of Darkness title screen.

If there are more than five Time Gears, why does Temporal Tower only need five?

Temporal Tower has slots for five Time Gears that, if inserted, restore the flow of time everywhere.

How much of an area does a Time Gear control?

Time Gears are said and shown to stop time the surrounding area when removed from their place.

Why weren't the Time Gears in Temporal Tower in the first place?

If five Time Gears being in Temporal Tower is enough to protect time, why weren't they there to begin with?

Why was at least one of the Time Gears unguarded?
Are there other kinds of gears?

If Dialga has Time Gears, does Palkia have Space Gears? The logos for Explorers of Darkness and Explorers of Sky use a red gear and a green gear respectively, but those aren't seen in the actual game or the anime. Does that mean that not all Time Gears are blue? Or are there Darkness Gears and Sky Gears?

What are the Old Ruins murals in the Hidden Land?
Who built the Old Ruins?

The path leading to the Rainbow Stoneship, the Old Ruins, features murals depicting Mew, Kyogre, Groudon, Palkia and Dialga. The murals also feature footprint inscriptions, which are different from the Unown characters seen outside on the tablet explaining the Rainbow Stoneship. See also: Pokémon Language.

Why does the hero have the Dimensional Scream?

The hero is the only known character with this ability.

Why does the Dimensional Scream work differently in the past?

In chapter 16, "A New Dawn", Grovyle explains that the Dimensional Scream only triggers in locations that are related to the Time Gears. The hero tells him that hasn't been the case since he went back in time.

How does the planet's paralysis work?
What happened to the sun during the planet's paralysis?

In Pokémon Super Mystery Dungeon, the planet where most of the series takes place is shown to be spherical. Did the paralyzed future have had a place where the sun was always shining? If so, where? If not, what happened to the sun? Could Celebi have teleported to a place on the planet where it's sunrise?

Why did the Relic Fragment choose the partner?

In chapter 19, "To the Hidden Land", Guildmaster Wigglytuff claims Lapras told him the Relic Fragment itself chose the partner.

How did Coronet Rocks end up in the Pokémon world?

The description of the Coronet Rock explains that it comes from Mount Coronet, a place nobody knows anything about. This is the name of a location in the Sinnoh region as seen in other Pokémon media.

Adventure Squad

Where does the game take place on the map?

Pokémon Super Mystery Dungeon shows a full world map, but nothing seems to hint at where Adventure Squad takes place, unlike the other games.

Gates to Infinity

Where exactly is the "west", and what did Scraggy do while he was there?

Before the first boss fight in Gates to Infinity, Gurdurr claims Scraggy used to pull off "way meaner schemes in the west". Is this in reference to a western area of the Mist Continent, where the game takes place? And what did Scraggy do?

What organization did Quagsire form?

Virizion says "The famous reformer of criminals... Who even formed an organization to punish evildoers... And is said to travel the world for its operations... The one known for three qualities above all others: sincerity, integrity, and rage. It appears that your famous nickname is not just for show... ...SIR Quagsire." to Quagsire.

Do other types of Magnagates exist?

Red and blue Magnagates are seen in the game and anime. Red Magnagates connect from a location in the Pokémon world to another, while blue Magnagates connect the human world to the Pokémon world. In the game, Magnagate shaped icons of various colors are used. Are those other types of Magnagates?

Who are the other Voices of Life?

Hydreigon mentions the existence of Voices of Life other than himself. Who are they? If Hydreigon is the Voice of Life of Pokémon, are the other Voices of Life also of Pokémon, or are they for other beings, such as humans?

Is Mt. Travail the same as the one in Explorers?

This is likely, but not confirmed, as the location of DLC dungeons isn't shown on the map.

Who lived in the Prehistoric Ruins?

The inhabitants of the Prehistoric Ruins seem to have had a lot of knowledge of the Voidlands, possibly being among the Pokémon trapped there in the past.

How did the Prehistoric Ruins fall?

In the game, the Prehistoric Ruins are the underwater remains of an ancient civilization. How did this happen? Is it related to past events involving Dark Matter and the Voidlands?

If the hero had no memories of the past, why did he try to fight Nuzleaf and the Beheeyem as soon as he saw them?

Nuzleaf claims the hero tried to fight him and the Beheeyem as soon as he reached the future, and so Beheeyem had to erase his memories. However, the partner later claims it was him/her who erased his memories, to which the hero had previously agreed.

Nuzleaf: "You still knew who you were when you first came along to this here world. Before you lost your memories, you even tried battling me and my pals here. While we were all fighting, though... you got hit with a dose of ol' Beheeyem's psychic power... and plumb forgot who you were."

Partner: "(hero), it wasn't the Beheeyem that made you lose all of your memories. It was me. I... or Mew...erased your memories. It was what you agreed to... before you came to this world."

Why doesn't the hero need to leave the Pokémon world at the end of the main story?

After defeating Dark Matter, the hero expects having to leave the Pokémon world. He thinks: "Huh? Wait a second. If I came to this world a long time ago in the past... then I must have gone back to the human world after battling Dark Matter, right? Probably because I'd done what I came here to do... But...we got rid of Dark Matter and now the world is at peace again... So...what is going to happen to me...? Now that I've done my duty... what will happen to me? I guess...I'll be going back to the human world... and leaving this place. I might have to say good-bye to everyone..."

Later, the hero tells the partner that this is worrying him, that he wishes to stay in the Pokémon world and thinks they need to find a way to do so. He is surprised when the partner reveals to him that he doesn't have to leave. "It's not you who has to go, (hero). ...It's me".

The hero, who had previously agreed to the plan but who has not regained his memories of the past, wonders: "No! It can't be! Th-this...isn't how it was supposed to end... Is this why I chose to forget everything? Did I know that this was the only way things could end...? Did I have to forget...to be able to go through with it all... for the sake of the Pokémon world... and most of all... for (partner)?"

This is possibly explained by the epilogue of Gates to Infinity, where Hydreigon says "If (hero) had stayed in this world... It would have created a distortion in the the fabric of the universe. That's why it was decided that (hero)'s fate was to return to the human world. I myself believed that such facts were unchangeable. But...it may be... Maybe fate can be changed after all", and later adds "Well, from the beginning... I had thought that (hero) staying in this world would... ...go against the laws of nature. That a return to the human world was inevitable. However, since coming here, I've felt that those very laws of nature are changing. And the reason for those changes is this. It's because of all of you and your refusal to forget (hero). This realization was a great shock to me. The strength of your feelings has... Well, you've managed to override the laws that govern nature itself. This impossible thing--this unbelievable thing--is now happening because of you. This new view of a deeper truth made me hope we could change (hero)'s fate".

How did Mew become a different species?

How was Mew able to send his/her spirit to be born as the partner? In other Pokémon material, Mew is shown to be able to change species at any moment, regardless of circumstances. During the main story, is the partner still a Mew who is just unaware of this ability? If so, once the epilogue is completed, can the partner still become any other species at will? The dialogue before the credits of the game says this is not the case, so how did Mew become a different species?

How can Dark Matter petrify Pokémon?

Yveltal is under Dark Matter's control during the events of the game. All Pokémon under Dark Matter's control are able to turn Pokémon to stone. Yveltal is often shown to be able to turn Pokémon to stone in other Pokémon material. It's possible Dark Matter obtains this power by controlling Yveltal.

What is the hidden landmass?

Mawile is studying a mysterious Hidden Landmass.

Why is Destiny Tower in a different place?

Possible explanations are that it moves or that there are multiple Destiny Towers.

What happened to the Fogbound Lake mountain?

Fogbound Lake used to be on top of a mountain. In Pokémon Super Mystery Dungeon, the mountain is absent, and the lake has taken on the shape of a heart, and the name Heart Lake. Mesprit is there instead of Uxie. Uxie and Azelf also moved to different locations.

Why do so many characters close their businesses?

Many business owners from previous games appear in Pokémon Super Mystery Dungeon and explain that they're out of business.

What happened to Felicity Bank?

Persian says "Oh yes. Felicity Bank used to be there. Why is it gone? I don't know." when talked to.
