Magnagates (Japanese: マグナゲート, Magnagates) are the titular story and gameplay element of Pokémon Mystery Dungeon: Gates to Infinity. They are round, temporary portals that connect two points in space.

"Discover a Magnagate!" is unlocked after the partner buys the land from Quagsire right after completing Ragged Mountain at the start of the game. Selecting it from the main menu the player can use the Nintendo 3DS system camera to scan objects, placing them inside the empty circle area at the center of the top screen. Once the game detects a circular shape and the player presses A, a blue Magnagate appears. The game then chooses a Pokémon for the player to play the dungeon as, and shows an animation of that Pokémon entering the Magnagate.
Once inside, other Pokémon will also be in the party. The dungeon can be revisited at any time from the menu after it is exited, unless the player chooses to delete it from the list. When entering the dungeon this way, the player can choose which member of the party to set as the leader. The Pokémon that the player can use change depending on the dungeon and are not part of the player's team (as such, moves won't progress or upgrade when used, however moves keep their upgrades and the Team Skills obtained in the main game, as well as Team Attacks, can be used) and the changes to their levels and stats won't be kept for later adventures.

The player is not allowed to bring Items inside the dungeons, the "Pokémon Who Can Appear" menu is inaccessible and Pokémon can't be recruited. Rare items, such as TMs and HMs, can be found in the dungeons. Kecleon Shops are common.
Each dungeon has a difficulty rating, represented by stars, a length ("Short", "Normal", or "Long") and a random name that the game chooses by combining two words, one from a list of "adjectives" and one from a list of "names". Different dungeons with the same name (including the non-randomized names) can be found. The difficulty is said to be based on the size of the detected circular shape, while the environment and the "name" part of the name change depending on the color of the shape. The last floor of the randomly named dungeons has a boss fight against a group of Pokémon.

In addition to the randomly named dungeons, Magnagates can also lead to Eternal Ruins, Seasound Ruins, Hoarfrost Tower, Ivory Peak, Obsidian Edge and Turbulent Tor. The fights at the end of those dungeons are against gigantic legendary Pokémon like the ones from the Challenge Board in Paradise.

If the dungeon is completed, the player is rewarded with items and money, and all items and money obtained inside the dungeon are sent to the Deposit Box. If the adventure fails, some of the items obtained in the dungeon are lost, however, the remaining items are sent to the Deposit Box. After that, the game is saved, and the player is sent back to the "Discover a Magnagate!" menu.
Trivia
- In the Iwata Asks interview for the game, Seiichiro Nagahata explained that before deciding to use circles, they tried various patterns and shapes, such as squares and triangles.
- Unused text suggests the "Discover a Magnagate!" feature was also going to involve the use of AR Markers, as well as making Gigantic Pokémon join the team.
