Menu
- The names of the player's main character, partner, and rescue team can be changed in the main menu.
Pokémon
- Pokémon from Generation Ⅳ and further were added in the remake exclusively on Pokémon who have an evolution after Generation Ⅲ.

Types
- The Fairy-Type, first introduced in Pokémon Super Mystery Dungeon, is added to the remake.
- It gives new weakness and resistance for previous types as well as changing the gameplay elements of the game.
Shiny
- Returning from Pokémon Mystery Dungeon: Adventure Squad, Shiny Pokémon appear rarely in dungeons.
- They can be recruited by holding the Friend Bow in the inventory.
- They are located in the dungeon menu with an icon.
Items
- New items are featured in the game such as the Bank Orb.
- Gummies can no longer be taken out of the Kangaskhan Storage. Instead, they are eaten at a rescue camp.
- TMs can no longer be Recycled; instead of becoming used TMs, they are destroyed.
- Recycle now changes a Plain Seed to a different item.
Locations
- A shortcut from the Team Base to the Pelipper Post Office is created by Diglett early on in the game.
- The Makuhita Dojo has been revamped. There are two types of gameplay offered from Makuhita:
- Dojo drills: A challenge mode where only one Pokémon can enter at a time and has a time limit depending on which ticket and how many of them the player gives to Makuhita.
- Tricks of the trade: Both a tutorial for newcomers and a challenge mode with a bonus if completed.
Rescue Team Camps
- Friend Areas and the Wigglytuff Club are replaced by Rescue Team Camps and Wigglytuff's Camp Corner, respectively.
Gameplay Elements
- The game auto-saves the player's progress anytime while playing in a dungeon.
- The player can also save their progress on the menu.
- A brand new gameplay element is added to the game entitled Auto mode:
- Pressing the L Button will automatically move the player and their team until an enemy is approached or the button is pressed again.
- Using the A Button now selects the best move against an opponent.
- Up to five additional team members can be added while in a dungeon, for a total of eight teammates.
- With this update, more dungeons have team member limits than before.
Returning from past games
Mystery Dungeon: Shiren the Wanderer
- The second option from the revamped Makuhita Dojo, Tricks of the trade, is inspired from Fay's Puzzles.
Mystery Dungeon: Shiren the Wanderer 2: Demon Invasion! Shiren Castle!
- The capability to have more than two partners in this game were added in the remake.
Pokémon Mystery Dungeon: Explorers of Time & Darkness / Sky
- Treasure Boxes return. They are opened automatically upon leaving the dungeon.
Pokémon Mystery Dungeon: Adventure Squad Titles
- Shiny Pokémon were first introduced in this game then added back in the remake.
Pokémon Super Mystery Dungeon
- The player can rescue themselves if they are defeated in a dungeon in addition to rescuing other players.
- Pokémon can experience Mega Evolution.
- Moves and abilities after Generation Ⅲ present in this game were brought in the remake.
- Pokémon with two abilities no longer have both simultaneously.
- Players can switch leaders by pushing +, it can be done at any time in any dungeon.
- Gigantic Pokémon; 3x3 case long, are back in the remake.

The update was uploaded two days before the retail release of the game. It fixes small issues found in the Demo.
